YAFPC v5.05 NTP Settings

I have told YAFPC to use 2 local NTP servers and it tests successfully, but upon booting it appears as if YAFPC is syncing with clock.pdu.edu. While only an annoyance, I'd like to keep the time consistent.

Yes, that's right. On startup the system tries to syncronize its time always from "clock.psu.edu". This is done before any configuration settings are loaded. The main reason for this is to guarantee that all log output is labeled with a correct timestamp even when the configuration goes wrong. After setting things up the system time is requested from the given timeservers once in 24 hours by a cron job.
